By Base do you mean the Military Checkpoint at Louisville? If so you might have messed up with your loot settings or are just looking at the outside crates and not the ones in the tents If you mean the Facility West of Rosewood that's deep in the Forest that's because it's NOT a Base! It's a Lab that had Military Guards. It's NOT an Army Base.

The military base sucks. Apart from the bags, the military base sucks hard. I just finished clearing the entire base and I was overwhelmingly disappointed with the loot I got. I went there when 4 months of in-game time had passed and reaching the base was a real struggle due to the trees and bushes growing on the road and blocking my path.
